And thinking a bit further on this, perhaps move the gear-lever about and clutch pedal while stationary with the engine running and see if you can replicate the error. Nothing to lose and you might at least rule something in or out.

The crankshaft positioning sensor could be responsible for this. Check it or just replace it with a new one.
 
This sounds very much like an electrical issue to me. Suddenly cutting out when under no load and moving the gear-lever and clutch pedal causing the engine to cut out. The OP stated it runs and accelerates well on motorways which doesn’t sound like fuelling.
I have tested the alternator and is normal output voltage. The battery is two years old.

I have tried this and the engine continues to run. The engine only stops when the car is moving then decelerating and alsostops when moving the gear stick slowly mostly from second to neutral. Strangely, it is less likely to stop if the gear stick is moved quickly.
 
Twpo things come to mind. Clutch pedal sensor and tailgate wiring. Also check the gearbox to chassis earth strap. My nose says clutch pedal sensor may be the reason. Its where I would start. Then reverse light switch.
