Yesterday it was pouring rain like crazy.
Today Ive noticed rear seat (behind the driver) wet, right i the middle, where it connects lower and top seat. I took out lower seat, and I saw the sponge and rubber underneath it wet. Is this maybe related to boot water drain?

There are several places it can come in, but first remove all the carpet etc. in boot and check for rust stains as a guide, most likely a weld that the seam sealer isn't doing it's job, if not check the seals around the rear lamp units.
Unlikely to be the boot drain as water travels down, unless you have been wading with it;)
Another method to check for leaks is lock someone in the boot with a torch and run the garden hose over the car, as an apprentice in the 1960s that was my job:(

Is the Carpet over the rear wheel space Wet.. or Dry? 🤔

Rear light units not sealing,
dry sealant can crack over time letting in water - my 2008 Punto has improved
Dryness since I roughly applied Bathroom sealant over the old White panel sealant as an experiment 😉

Carpet is wet and now a carpet behind the driver seat i soaking wet too
 
Has the coolant level dropped?

Have you checked the Scuttle Drains.. 🤔.
Duckbills can block with tree debris and rainwater comes into the car 😞
I doubt it. Where are those drains?
Idk what to do, feeling so helpless
 
My mehanic changed my boot lock, recently, maybe that has something with the water leakage
