We have a 2004 2.8 turbo Ducato converted to a 6 berth motorhome.

It follows running out of fuel, late at night, unfamiliar territory. The filling station I was aiming for was closed, having refurbishment work, so went to the next. Almost got ther... Ran out of fuel 110 yards from a petrol station, so got a jerry can and filled up. Cranked and it started within 3 seconds of cranking. Drove into the petrol station, filled up again, drove the 100 miles home. No apparent issues, including a stop and restart.

Next time out a fortnight later, and most times since random CEL on starting. Its running as sweetly as a diesel can and no loss of performance.

My code reader doesn't work on commerical diesels before 2007, even though it seems to communicate to some extent. The CEL occassionally goes out on startup as usual. Sometimes it stays but is cleared by code reader.

Any ideas?

So many things can bring on that light, so we would only be guessing , ideally a good code read will at least point in the general direction.
If you feel it is fuel related and yours is common rail then, dirt/water in fuel pulled up when empty, fuel pump in tank lazy, fuel pump relay, dirt /water in fuel filter, fuel solenoid on high pressure pump, fuel pressure regulator on high pressure pump, weak fuel pressure pump, etc., etc.
Obviously if live data from when cranking etc. and reading stored codes will greatly help in guiding diagnosis.:)

You have to consider that the faullt may be quite coincidental with your previous experience. You are blindly clearing codes that may suggest something entirely different. Either pay to have any codes read, or invest in something like the software Multiecuscan and leads to connect to a Windows computer,
